I'm not 100% sure, personally i would uninstall the mods > let vortex create the junction folder > then see if you can reinstall the mods through vortex. Then if it doesn't work try and install them the other way. I would imagine that part of what Vortex is trying to do is fix it so you don't have to install out side of it.
